Para celebrar o centenário da Independência do Brasil em 1922, o então diretor do Museu, Affonso Taunay, encomendou ao escultor holandês radicado no Brasil, Hendrik Bakkenist, uma maquete da cidade. Sua ideia original era reproduzir a São Paulo de 1822, mas como as informações sobre esse período eram escassas, escolheu-se representar a região central na configuração de 1841. Taunay passou ao artista convidado diversas plantas da cidade e cartas cadastrais, que deram as bases para o trabalho: 5,1 metros de largura por 6 de comprimento. As casas, igrejas e ruas foram criadas a partir de fotografias, desenhos e pinturas. O trabalho é uma projeção de como seria o centro nessa época e ressalta as feições coloniais da cidade.Hoje, a maquete é considerada um documento importante da lógica do povoamento de São Paulo. Em 1984, a obra em gesso ganhou cores e, em 2022, será restaurada dentro do próprio museu, por conta de suas dimensões. Além disso, a imensa estrutura vai ganhar um novo guarda corpo em vidro e ficará num piso 60 cm mais alto do que é hoje, para que seja vista de um ângulo melhor, que também contemple cadeirantes.
